چکیده

deletion editing (insertion or deletion of nucleotides). With the development of high-throughput next-generation sequencing technologies, increasing numbers of RNA editing sites are rapidly being discovered. Accordingly, many bioinformatics tools and algorithms to identify novel RNA editing sites and semantic annotation of known information are increasingly being introduced. Each method, however, is not free from limitations. For example, numerous false positives are found in the newly discovered sites. 2-4) It is in part due to the limitation of the currently available highthroughput sequencing technologies and in part due to the incompleteness of bioinformatics analysis methods. This review summarizes modern bioinformatics approaches that discover and annotate RNA editing sites. Analytic methods do not work alone solely on RNA sequencing data. This review also includes the strategic steps used in the analysis of RNA editing, related bioinformatics resources that are useful in the analysis of RNA editing and methods to compare the analysis to further improve the analysis results. RNA-eXpress annotates novel transcript features in RNA-seq data

Next-generation sequencing is rapidly becoming the approach of choice for transcriptional analysis experiments. Substantial advances have been achieved in computational approaches to support these technologies. These approaches typically rely on existing transcript annotations, introducing a bias towards known genes, require specific experimental design and computational resources, or focus onl...

Genome annotation in the presence of insertional RNA editing

MOTIVATION Insertional RNA editing renders gene prediction very difficult compared to organisms without such RNA editing. A case in point is the mitochondrial genome of Physarum polycephalum in which only about one-third of the number of genes that are to be expected given its length are annotated. Thus, gene prediction methods that explicitly take into account insertional editing are needed fo...

PREPACT 2.0: Predicting C-to-U and U-to-C RNA Editing in Organelle Genome Sequences with Multiple References and Curated RNA Editing Annotation

RNA editing is vast in some genetic systems, with up to thousands of targeted C-to-U and U-to-C substitutions in mitochondria and chloroplasts of certain plants. Efficient prognoses of RNA editing in organelle genomes will help to reveal overlooked cases of editing. We present PREPACT 2.0 (http://www.prepact.de) with numerous enhancements of our previously developed Plant RNA Editing Prediction...

RASER: reads aligner for SNPs and editing sites of RNA

MOTIVATION Accurate identification of genetic variants such as single-nucleotide polymorphisms (SNPs) or RNA editing sites from RNA-Seq reads is important, yet challenging, because it necessitates a very low false-positive rate in read mapping. Although many read aligners are available, no single aligner was specifically developed or tested as an effective tool for SNP and RNA editing predictio...

Comparative bioinformatics analysis of a wild diploid Gossypium with two cultivated allotetraploid species

Background: Gossypium thurberi is a wild diploid species that has been used to improve cultivated allotetraploid cotton. G. thurberi belongs to D genome, which is an important wild bio-source for the cotton breeding and genetic research. To a certain degree, chloroplast DNA sequence information are a versatile tool for species identification and phylogenetic implications in plants. Different ch...
